What happens when you replace a motherboard?

I took my laptop to a repair shop, and they said that there may be a short in the motherboard. So they shipped it off to the company to have it fixed. So if they do replace the motherboard, will I lose all of my stuff?
Also, do they have to run a system scan to do so? I’m really edgy about them going through my personal files, so I just need to be sure.
